Ender Magnolia: Bloom in the Mist takes place decades after Ender Lilies in the Land of Fumes, where machine-like artificial life forms called Homunculi serve the kingdom. The Homunculi have become corrupted by an underground toxic gas, turning violent and insane. The protagonist Lilac, an Attuner with the ability to purify corrupted Homunculi, wakes up in an abandoned lab with no memories and escapes with the help of a Homunculus named Nola. Together they journey to the Upper Stratum to find answers, recruiting other Homunculi along the way.

The plot involves Lilac learning about her past, including her connection to the Attuner Lilia and the mythical Land of Origin. She confronts the nation's administrator Gilroy, who maintains a barrier to prevent the Rain of Death. In an alternate path, Lilac discovers that the head of House Frost attempted to transfer her soul into Lilia, but was sabotaged. Ultimately, Lilac and Nola destroy the barrier to dispel both the Rain of Death and Blight, accepting that magic will disappear and Homunculi will gain finite lifespans.
